I dont believe that is possible with the new multiple waypoint system.
I got one though I saw posted.

I think the vehciles should carry some sort of auto hover feature. Yuo press a key and the vehcile will use the hover thrusters to keep the vehicle within 5m of where you pressed teh button. So if you area at 300m and you press the button the auto hover will keep you at an altitude ranging form 295m-305m. I thought about this when I was in a bomber and was talking with my crew but I had to stop and press the right mouse button repeatidly to keep hovering. It reall slowed down my typing.

This should work since you, as the client, have access to your altitude.
